Manual Transmission Knocking?!

Hey guys the name's Curtis!
I'm new here and have no idea where to post this thread so I figured I'd start here.

As for the title, well it says it all. I just recently purchased a 2008 Mustang GT California Special Convertible with the 5 speed transmission. Now for some reason, whenever I turn or I am in second gear I hear this strange knocking sound, and sometimes feels like something is literally knocking around under the hood. Now here's the weird part. I took to one of the certified mechanics and he said he couldn't find anything wrong with it! He even showed me how sound and sturdy everything under the is including the sway bar end links and tire rods. The dealership even had their best mechanics perplexed. I even took them for a test drive to let them see what was going on and they were kind of stunned never experiencing anything like it. Does anyone have any idea of what this might be?

My 2009 does this also. I have my entire suspension replaced, so I don't think it has anything to do with that. I notice it mainly when turning and even more so when turning into an incline of decline. I've attributed it to drivetrain slop and I'm hoping when I replace my 2 piece driveshaft with the 1 piece aluminum one it'll go away. Maybe I'll try and get my driveshaft done soon and find out for sure.
 
I would also like to add that the knocking isn't constant, just maybe once or twice while turning or in a low gear. And there are only 55k miles on the car.

Its the worst when I am backing down my driveway and turning into my garage consisting of multiple pops and knocks. If it works please let me know!
