I noticed that my car seems to pop more under deceleraion, esp in the upper RPMs, is this normal? Or is something wrong? I have my autolite plugs gapped to the specs of a stock engine, and still have the stock coil.

ive noticed something similar with mine, although my digital ignition is not the MSD version but the experience was the same.
the amount of initial timeing my motor ran best with was less then before the installation of digital ignition, requireing my particular applications ignition curve 2 be slowed down 3 degrees on the dyno netting a few more horses gained and the elimination of problem.
also your stock coil may not be able 2 keep up with the MSD either.

how old are the plug wires? after you mentioned they were numbered it made me think you are still running older wires with the new ign. setup.
if they are old you may wanna test them checking there resistance with an ohm meter and replace if reading is high.

My car does the same thing with the MSD. Everything is installed correctly
