01 Cobra Trans. Problems while accelerating

I drive 01 cobra, 35,000 miles. Only while accelerating and when shifting into 2nd, and then into 3rd, the shift does not always want to go. Definitely has hesitation. The clutch kinda shakes into gear, making a thumping noise. The warmer the engine gets, the less it I have this problem, but it still occurs. I called a few transmission places, they said it was my syncros starting to go. Most places want a $1000 for the fix. Is my trans. crapping out on me?
Warranty just ran out 2 months ago :-(

The trans. has been making the noise for about a month now. I live in Ohio, and its starting to get pretty cold now so that always makes the problem a little worse.
It has the original transmission from Ford. I don't run the car hard, and I don't do any of that slam shifting, or whatever else its called.
 
You had the TSB done meaing what? I'm not sure what that means. My cars warranty was up as of two months ago. What would something like that cost? I need a little more description...
(I'm a bit new to some of this)
