hanging idle, slight miss, sluggish acceleration. flooding on a 95

hey this is a long story and i have been battling it for a long time. my wife wrecked the rear end in a bayou so the fuel tank filled with water and sand. well when she got it out, she cranked and ran it but found the oil pan was busted so it was towed. well since then i replaced the fuel pump with a holley 110 lph pump, working spare fuel reg. working iac,new plugs and wires along with a known working spare coil pack and a new filter. the air filter is also clean. all of these parts came from the original 3.8 that was replaced due to a bad rod bearing. so the injectors did work fine when i pulled the original motor out but i had them under a shed not on the old motor. anyways, sometimes it won't crank unless you hold the pedal all the way to the floor, which cuts the injectors off when not cranked and will ignite the excess fuel in the chambers. once it cranks it will run rough for a few seconds and black smoke will come out from the pipes. sometimes it does crank right up but still has that rough running start. when i tap the gas slightly and let off, the whole car shakes and it hesitates then the rpms rise a little. also if i rev it fast the car will hesitate and then the rpms will go up. the idle is also hanging around 1500 rpms when it is supposed to idle around 800. it will do this for a minute or more at any stoplight. when i try to accellerate, it is very sluggish. today i was going about 50 and needed to pass somebody before i caught a yellow light. i was in 5th then i shifted to 4th and pushed the gas but it didn't go fast enough, so i put it in 3rd. still no accell. then i put it in 2nd and was pushing about 4100 rpms and it finally started to accell. the fuel mileage is not at all good anymore. it also take more gas to take off from a dead stop. i get one code only and it is an o2 code, even though i know it works, i just put that one in and it is a known working sensor from my other motor. i now also get a whistle noise out of the stock throttle body. i checked for vacuum leaks countless amount of times and find none every time. somebody on a different site had the same year car as mine and there throttle body was whistling like that and they could not figure it out so he got it fixed at ford and it was the TPS. mine sounded just like his because he posted a video with sound on the thread. he did not get a tps code either. i think that could be part of my problem but i don't have a multimeter to check any sensors. the motor i have is stock except for true dual pipes. any body have any answers. i am pretty positive that one o2 sensor is causing all of these problems.

i forgot to add that while going about 45 cruising, it will start firing like it's only igniting part of the mixture, maybe like if there is a little water in it and it won't burn as efficiently but i already dropped teh tank and cleaned it billions about 3 times
