Has anyone notice a clunk noise on up shifts. I talked with my dealer and he indicated there was a TSB for it but there was no fix. Ford thoughts were it was not going to effect driveability. Seems to come from the rear end , I suspect backlash setting on the ring and pinion.

I noticed the same problem with mine as well as having a slight whine. You are probably right about what it is. I took mine in a couple of times to a couple of dealerships and got the same response. My car has 22,000 miles on it and no problems.
 
Reviving an old thread.

In my '07 w/5speed manual, I have a noisy drive line as well. The Up-shifts make a clunk noise from time to time, and third gear has a whine. Also when the car is idling in neutral with the clutch out it makes a rattling noise. The noise goes away if you push in the clutch or if you push the shifter all the way to either side of the neutral position. Any ideas?
 
I only get a little tiny clunk when shifting from 1-2 and sometimes 2-3, but it goes away when the car warms up or at least after I shift it a few times. It just does it when I push the clutch in, and it does it for a split second, then gone.

I wouldn't worry about it too much right now, but watch it and if it gets worse go raise hell at the dealer.
