Will the dealer still cover this?

I have a 2003 cobra that still has the original warranty on it. The throw out bearing is tweetering. But I have a installed a short through shifter in it. Will they bark about the different shifter and not cover me?

Each dealer is different when it comes to mods, the real questions is how many miles do you have on the car? Items like throwout bearings and clutches usually have a much shorter warranty period than the rest of the drivetrain due to their very "wear & tear" nature.

There is, or was a Ford SSM concerning the transmission. You may be able to at least get them to look at it under the contention it is related to the release bearing guide tube.

04-13-4 TRANSMISSION - Transmission Rattle Noise or Difficult to Shift (Tremac T-56 Transmission) - Some 2003-2004 Mustang Cobra vehicles equipped with the T-56 transmission may a rattle noise or a difficult to shift condition. This is due to a cracked or broken release bearing guide tube.
Action: To service, install a revised transmission adapter cover plate. The revised adapter cover has release bearing guide tube already installed.
