issues after computer flash

got my car working again finally and I needed to get a new tune for the uprgrades i installed on the last rebuild (heads, intercooler, etc). For my car to accept a new tune, the computer needed to be flashed back to stock. before i had ford flash the computer, the car would start up and idle with the old tune. it was hard to start but once it started it would run fine with an occasional miss. after i had ford reflash the computer, i took the car to get a new custom tune on it. once the tuner had the car, he can barely get the car to run but when it runs, it misses and shakes really bad. now here is the problem we observe now. the car is dumping raw fuel on the whole right bank of the engine. we have done new plugs, switched coil packs to see if this was the culprit. no change. the shop seems to think the cam is out of time and needs to be retimed but doesn't have any real validation that this is the problem. my question is can a faulty ecu cause these types of problems? i really need some help on this. he wants to charge me nearly 2k to do this repair and i have already spent 750 so that will put me at almost 3k. just don't need this right now

You said it ran ok after Ford flashed it, but runs like crap after tune is loaded? sounds like a crappy tune.

What happens if you reload the factory tune?

Is you car making any noise or knocking? My car broke a inlet valve, spring and rocker and ran like crap & smelt of fuel.
