You dont have a tune on the quarter horse in every slot if the fuel pump wont stop priming. Make sure to select mode 4 that has 8 selectable banks...

I would put on it that you having the timing incorrect! Dont forget to pull the pill out to set your base timing.
So when comparing a 94 cougar 4.6 to a 98 mustang 4.6 gt? Would I be able to still do a pi swap on the cougar for a nice sleeper?
What all is different about the 4.6 compared to the mustang non pi motors? Where is the 20hp difference?
