What exactly do you mean by "the tranny is jacked"? Sounds to me like the throwout bearing seized and wiped the clutch. You should be good with a new clutch, preesure plate, throwout and pilot bearings

I use heat sink grease. It is not inexpensive but it works great!!! You can get it at Radio Shack. Good auto parts store should have it also. Just dab some on both the module side and the dizzy side and you should be fine.

Has the ECU ever been reprogrammed for the 24 lb injectors?? Stock ECU's are programmed for 19lb injectors. If you are running 24's on it, that could be your problem.

You can do that but you may have to trim the shifter opening in the floor pan as it will now sit 3/4" further back from the engine because of the longer bell housing.
