Ditto, ran into the same issue, just cut out enough to get a socket to fit over the shifter plate bolt. The rubber shifter boot fits right over with a couple of self tapping screws.
Mine doesn't have any cobra emblems or such. However there are a lot of "Cobra GT's" running around here in the great white north. My guess would be that you do have a Canuck stang.

The stock dipsticks are notoriously inaccurate. The reason your oil light is coming on is because you ARE running a quart too low. The next time you change your oil, add all 5 quarts and mark where it ends up on the dipstick. This is your new full mark.
You currently have an SROD (single rail overdrive) transmission. From a performance standpoint, they suck. Parts are getting hard to find for them, and they are not stout. For mileage purposes, they beat any other 4 speed out there.
I have the same set up as you except carbed. I also have the mech advance dizzy. I am running 10 degrees initial with 94 octane. I think I am running the 25 degree stop bushing. So my total would be 35*. I do get a bit of pinging if I lug the gears going up a hill. But good otherwise.
What year car is the new waterpump for? Ford uses different timing covers with different style coolant passages that meet the waterpump. I had a hell of a time finding the right combination of timing cover and waterpump (clockwise rotation).
The two wire pigtail harness that runs from the reverse switch to the T5 tunnel harness is my guess. It's about a foot long:).
There is an issue when using the A9L with the AOD O2 sensor harness. Apparently it fries the corresponding pins in the ECU. Supposedly the A9P works with a T5 and AOD...
my rpms were a bit higher with 3.27 gears. But only a few hundred rpm. I wouldn't worry much there. "Won't shift into fourth". How fast were you going to conclude this with the 2.73's? Light speed?
pretty simple to take apart for inspection.
Remove shifter
Remove the block on the shaft. There is a small pin that holds it in place. There will be a spring and steel ball underneath this block. Do not lose these.
Remove all the bolts connecting the tail shaft cover to the main case.

AOD harness has 2 plugs in the tunnel. YOU have the T5 harness. The VSS plug is already plugged in. You now have to plug in the other two (one for neutral swtich on the top, the other for the reverse light switch on the driver's side. I imagine the reason why your car isn't starting is because...
