I have an 05 GT and it was running poor for quite a while. Low idle... running rich. .. sounded as if it was cammed. Cleaned the throttle body and everything cleared up. Been running fine since that time.
Be sure to check the guide pins on the caliper mounts every year. Pull them out and clean and grease them with every brake pad change. Had two sieze up back in 2011 on my 05 and all four sieze up last month. Had to replace the front and rear caliper mounts due to a pin shearing off on each mount.

Well the tune is most likely for the JLT. Other than that any tire differences for the speedo. Why did you have to remove the JLT? Any issues with the car since changing the CAI? Did you flash the car back to factory?
Whether you get the tuner from SCT or Bama.... no difference other than branding and included tunes. Bama tunes I like better than SCT canned tunes. However there is also Lund,VMP, Brenspeed and. many others.
Check the throttle body for any build up. Easy and quick fix. I found it easier to remove it when cleaning it thoroughly. Take maybe 30 minutes from start to finish.
Any good upholstery shop can do the work. If you pull the panels and drop them off I am sure it will cost less. I think Latemodel restoration had replacement leather inserts. Our you can Google them... just look for door panel inserts.
I just had the spec clutch plate, pressure plate, bearing, slave, carrier and gears replaced. Had th2 same squeal and squeaks for almost two months. It seems to have gone away now. I was thinking that the shop forgot to grease the bearing.
I second that idea with cleaning as a first step. I had low and inconsistent idle... rich at idle too. It ran like really bad until i fot on the road for a while. After the cleaning it all cleared up and ran like it should.
The upper parking brake cable is integrated into the bottom of the handle itself. You will need to disconnect the cable f3om below and replace the handle. I had mone break once amd replaced it with the GT500 handle assembly
