is the concrete level? lol. Id say as long as the tranny doesnt hit the tunnel anywhere and has some clearance, it fine. You said your motor mounts and crossmember bolts were all tight. Unless its drastically off, i wouldnt be worried.

the stock spacer plate will work although you have to grind a little spot down on the driver side i beleive (its been 2 years since the last time i took the tranny out)...everything else just slides into place

is the EGR still hooked up on the car? that can cause a part throttle buck, mine isnt on my car anymore and it kinda bucks below 2,000 rpm, but im usually at WOT or close to it at all times so i live without the tune for now.

all those new goodies put on, i bet the computer is going crazy trying to figure it all out. especially the new MAF & Inejectors. id suggest getting it tuned. youll pick up some power and the driveability should get a lot better. just my .02

yea it looks like those MAF wires are hacked in there..hopefully youre gonna fix this with proper connections and wire? other than that the numbers look outstanding for what youre working with, keep it up!

if you could get a hold of an Electronic Vibration Analyzer, this would be a lot simpler.. a few readings from the screen, some math and *bam!!* theres your answer. if you can find a Ford tech (i think any dealership should have one), see if he can get his hand on the EVA, theres a new one out...

take a multimeter and test the for continuity in the switch. with the switch depressed there should be an incomplete ciruit, and released should be complete

same thing happpened on my buddys 03 GT..i ended up testing the alternator and it was putting out 9.5 volts at 4k and above....after a week or 2 it stopped doing it, he never changed the alternator but i was almost sure that was the culprit, other than a slipping belt
