Don't know if this is your issue but have heard that many stock or OEM replacement axles are out of round/not straight.
I do know of a few in the clubs out here have replaced with ford part mutiple times and finally fixed the whine by switching to Strange or Moser axles.

I'd check to see if your axles are straight and true.

Go to the dealership many 03 Cobra's have this problem. They will replace you drive shaft first and then if that doesn't fix it they will put in a new rear. I believe there is a tsb or ssm out for that. :nice:

Had the same problem. Dealer replaced tires, driveshaft, rear. After the DS was replaced the vibration was less but rear whined. Rides great now.

Audible whine or "feels like" imbalance?

Any updates on this? I bought a new '04 in November '04 and above 80 it vibrates. The faster you go, the worst it gets. Gear does not matter neigher does it matter if you are braking or accelerating. Still has the vibe.

Solutions I have seen are new DS, new rear but some have had both and still have the vibe.
