Ideally, you want to block them off at the heads, not between the intake. You can do either way though.

They sell intake gaskets that feature an EGR block off part. Another trick is to take a razor blade, remove the fat portion of the blade and then a little RTV to hold it down. Then lay your intake gasket over and bolt it down. That works well too.
 
I recently saw a method that involved just flooding the EGR ports (in the intake) with Ultra Copper silicone sealer. Honestly, I thought that was the best method I've heard yet. It's non-destructive, doesn't require any gasket tricks, and you can just scoop out the silicone if you ever want to go back to an EGR system.
