Your car uses an 11" clutch and the King Cobra is a 10.5" Clutch.
First of all you're confused! the t-5, t-45, 3650, and t-56 in the 03-04 cobra all use the 1-1/16x10 input spline! The only stock ford to use a 1-1/8x26 is the new gt500, which also utilizes a tremec tr 6060. The issue with the clutch not fitting is because it is the wrong size. t-5s and t-45s use a 10.5 inch clutch, the 3650 and the t-56 use an 11" inch clutch. Ford went to the 3650 in the gt in 2001.5. They used the 3650 in the 99 and 01 cobra.t-5s were used (and are still used in the 05 v6) thru 1995. In 1996 ford switched to the t-45 in the mustang. If the application is for a 2002 gt then you need to order an 11" unit for your ride. If the guy who sold you your king cobra had asked for make, model, and year you would have gotten the right clutch from the start!
 
ok the KC will fit a T3650. I know because I have this setup. Only way though is if you have 10.5" flywheel. Trans doesn't matter it the flywheel size

It's not the flywheel size, it's the clutch pattern on the flywheel. All of the mod motor flywheels are 164 tooth units. If you purchase the McLeod flywheel the you can install the 10.5" or 11" unit on it. Realistically it's not the engine size or the transmission, it's what flywheel you're using. These things I know as the company I work for supplies those flywheels to Ford Racing, Ford motorsports, Saleen, Roush and countless others.
