New Clutch And Transmission Issues

I replaced the transmission in my car with a lower mileage unit. I also put in a new clutch, throw out bearing, and pilot bearing.


It's making a whining noise under acceleration, and at low rpms (1200-1800) it almost makes a rubbing/almost grinding noise.

Any ideas guys?

Did you grease the throw out bearing? I typically put grease on the input shaft as well for mating in the pilot bearing as well as the inside teeth of the clutch disk. Is your throw out bearing aligned properly with the pressure plate? How about the bellhousing, did you properly index it? Just a few ideas.
