Very little travel with cobra brake swap

I have completed a cobra brake swap on my fox. All the parts were new, I think the brake booster and MC are cobra (parts are what were called out in the Napa catalog for a Cobra), everything else is new FMS. The issue I am running into is there is very limited pedal travel, about 1/3 to 1/2 from any other car I have driven. I do notice a difference between between when the car is running and not, so I know its being boosted. It really feels like they are touchy as hell, just backing out of the driveway I tap them and they will lock up. At any sort of speed though 40+ if I mash the pedal it just comes to a normal slow stop and will not lock up. I tried adjusting the booster rod out to the MC and it did not change. Do i need to adjust the rod from the brake pedal to the booster, would that affect the actual travel?
