Yeah, phasing can be a pain sometimes. Occasionally it's necessary for a proper soundstage to run drivers out of phase. Glad to hear all is well now.

I think it's just a stand. It's carpeted and that's far too much vent area for that enclosure.

I prefer an external mount. Under the seat is a viable option, or closest to the amp. Makes for a little hassle running more speaker wire, but I've never been a fan of mounting crossovers in the doors due to vibration and moisture.
