Drivetrain 2003 - new clutch has vibration in pedal

About 4 months ago I replaced the clutch with a kit that included friction disc, pressure plate, pilot bearing and throw out bearing. I also replaced the flywheel because of heat spots and replaced the rear main seal. I have just recently adjusted the pedal. Now it vibrates when the engine is running no matter if it's in gear or in neutral.

if you find an answer.... let me know.... mine is doing almost the same thing PLUS I can't find the gears (like my shift linkage is screwed up). My pedal vibrates intermittently but not allll the time.
