Noise from Tranmission/Clutch

I have a 2001 Cobra w/ 44,000 miles on it. Recently (1500 miles ago) installed a new clutch, flywheel, pressure plate, pilot and throwout bearings. Ran great with no noises up until now when yesterday I noticed a grinding sound coming from the tranny when I push the clutch down while I'm moving. However, I can shift to neutral, let the clutch back out and the noise continues until I stop or put it back in gear and enagage the clutch. It sounds like marbles rolling around in the tranny. Not too loud right now but I'm afraid it will get louder as most issues like this do. Maybe Input Shaft Bearing? Or the pesky Throw out bearing? Any input is appreciated.

P.S. When clutch job was done, the pilot bearing was pretty toasted and was in pieces if it makes a difference.
