    You might want to scan the ECU for fault codes. The symptoms you've described don't sound like those from a VCT problem. I'd suggest it's more likely that the charge motion control valves are gummed up with oil deposits and have stuck open.

    An external coolant leak shouldn't be hard to find. Top up the cooling system, start the engine, and let it idle until it warms up. Once the cooling system is pressurised, any leak will become apparent. Some pics would help.

    I'd start with the simple things like replacing the clutch fluid and the transmission fluid. If things don't improve and all gears grind when you're shifting, I'd suspect either a bad slave cylinder or a worn clutch friction plate.

    The stock PCM rarely fails and when it does, it's invariably because someone stupidly managed to short it out. I'd say either the aftermarket TB or pedal sensor is faulty right out of the box.

    You might want to check the passenger side sending unit. It's possible that was actually the faulty one instead of the driver's side.

    When you have multiple electrical gremlins, the first thing to check is the smart junction box. Blocked cowl drains can cause water to overflow into the passenger side footwell through the cabin air filter, and water contamination of the SJB can cause all sorts of problems.

    Thoroughly clean the inside of the throttle body. Any dirt that's accumulated between the throttle blades and bores can cause idle problems.

    I suggest you remove the passenger side valve cover and carefully inspect the cam followers, cam lobes, and cam phaser. At 143k miles, there's a good chance that either a cam follower or a cam phaser has failed.
