94 mustang 408w, trans/ exhaust issue?

    ok heres my question in the 94 before i get the trans in, i wanna know if im going to have trouble. its a 408w with longtube headers and the trans i built is a pan fill c4, it has a pa performance deep aluminum pan w/ the adapter in the passenger side for a dipstick, after building it i was told it might not fit and to look for a casefill, someone please help has anyone used a pan fill c4 trans. here? any troules? or solutions?
