window won't go up by itself

Hey all, newby here. I got something I need help from the mustang experts. I posted this on another site that I'm on every day, but it's a motorcycle site. Although they are pretty knowledgable, I will prob. get better results here.

Need a little help here... went on vacation out of town for a week. When we came back the battery in the wife's car was dead. I put my charger on it for about 2 hours and in started right up. I had to use the 12 volt/ 2 amp setting on the charger because the 12 volt/ 6 amp setting quit working for some unknown reason a few months ago. Drove to Walmart and when I got out of the car I noticed that the window was down about 1/2" The mustang has the feature of lowering the window just a bit when you open the door and then when you shut the door, it raises up tight. I got back in the car, raised the window all the way, opened the door and the window did go down a bit, but when I shut the door it didnt go back up. After I left Walmart I drove to Ford and talked to the service mananger and he said that the Body Control Module needs to be reset. At first I thought that he was pulling my leg, but he was serious. $50 is all it would take. I politely told him where to go and left. Went back home and took the ground off of the battery for about 5 minutes thinking that it may "reboot" itself. Got back in the car and tried it again but it still didn't work. Tried the passenger side and it does work. Went back to Autozone and bought a new, better, bigger, more powerful charger! lol I needed a new one anyway,,,, got it on charge right now. Will let it charge for a while and see what happens. But I got a feeling that it's not gonna help the window situation,,, any ideas?

To program the windows is: With key on Hold button down and for one second after window goes down then roll up while holding button in up position for one second after window is up. this will reprogram them, if done correctly. :)
