Brake bleeding question

Ok so I have installed 4 wheel discs and made my own lines. I have a power booster from Mustangsteve and a 2000 Mustang V-6 Master cylinder.

I have bleed the system a bunch of times using the 2 person method which I believe is the best. The problem is I still have a soft pedal upon doing all this. I have narrowed it down to two problems.

1) pushrod between MC and booster is too short

2) Air in the lines. I think this is the most likely solution and I came to this realization when noticing that at points the brake lines run higher than the MC right near the engine compartment. My question is how can I (just short of replacing all my lines) make sure I get all the air that might be trapped at those higher points? Can I use some sort of vacuum device to extract instead of letting gravity take its place?
