I'm far from someone who know's alot about the newer models (i'm a fox guy trolling the 4.6 forums cuz i wanna get one :D ) But im pretty sure is the exact same engine with the exception of the heads, cam, and intake.. Newer 99-04 cars have the "performance improvement" heads, cam and intake.. vs. the Non P.I. cars of the 96-98 era.

hey, don't change the whole motor do a pi head and intake swap, you will gain more power than a stock pi motor. this is because the 96-98 4.6's are 9.3:1 compression, the 99-04 are 9.7:1 compression, with the pi head and intake swap on a 96-98 4.6 the compression is 10.6:1. the block and heads squeez more compression w/the swap producing more power. i am in the process of doing this with my 98gt however i am porting, camming with springs. my motor will be putting out 400hp w/out the supercharger. that's awsome if your motor is running without issues just do the swap you will not regret it and w/a little extra $ you can make some serious power. good luck & hope this gives you something to think about...
