Help! Ignition problem

I have a 65 289 Mustang vert. I just finished up headers and put the plus wires back in and it runs like crap on maybe 4 cyl. I remember when i took the wires off they didnt seem to be in the correct order but failed to mark them, thinking "ill fix em the right way." Well i put them in as the book says and it has gone to poop. Any ideas why it would run better with the plus wires not in the factory order??? Help!!

Your distributor may not be engaged in the optimum position resulting in a different plug #1 position. Find top dead center (intake and exhaust valves closed on piston #1 with piston at top of cylinder, timing mark at 0 deg.) then take the distributor cap off and see where the rotor is pointing. This is where the #1 plug wire should be. Then follow around with the correct firing order.

Or - pull the distributor at this point and re-index it so it's pointing where the book tells you and then re-wire it.
