Does anyone have good suggestion on how to get the water from the honeycombs on the hood scoop and the front end of a 03 Mustang GT, after I wash it, it seems like they hold a gallon of water.

blow them out with either an air compressor, or a can of compressed air used to dust out electronics. That's what I've done with other cars for shows.

Buy an "absorber" from pepboys or autozone put it infront of the hood scoop open close hood couple of times. It should suck in most of the water if not all.
