what years are the same to the 2000 GT? Like is the 1999 to 2004 GT come with all the exact same stock parts?

What kind of parts are you talking about? The '99/'00 were pretty much the same but they made changes here and there throughout 01-04.

The 99-04 are essentially the same. The major difference is the manual transmission change during the 01 model year run. Now, there are some other minor differences along the way, trim pieces, interior pieces, scoops, badges, spoilers, etc, etc, etc...but they are more or less the same. The 99-04 is known as the 2nd Generation of the SN-95, whereas the 94-98 was Gen 1.

Also from 99-early 01 the water pump pulley is different from the late 01-04

And the 99'-00's had Windsor engines.
