Sorry for the really basic question, but my searches couldn't answer it.. Exactly what are the the RCA Pre-outs used for? Can I plug an iPod into it or are they used to connect an amplifier pre-amp?

    Yes.

Depends on what the RCA is for. Check the manual on your stereo to find out. RCA defines a plug type, not what a plug offers.

a "PRE OUT" is a signal out from the H/U that is non amplified, sent to a amplifier ot EQ.A "aux in" is used to send a signal to the H/U such as a dvd,I-Pod etc.

Make sure you check on the actual input voltage that the aux input can accept. Many can only accept 1-2 volts, while a lot of accessories output more than that. This may cause a clipped or distorted signal and you may have to reduce the voltage to get a clean signal. Pioneer is one that comes to mind. Their Aux in adapters can handle no more than 1 volt. Make sure you check your HU and the iPod to make sure the two will work together.
