rough idle after head swap

Put some mildley ported E7's with cobra I/T, 1 5/8 headers, 1.6 RR's, on stock 86 bottom end. Had dist reindexed etc., timing set to around 13 deg. When it idles , it idles like it has a cam, engine shakes at little bit. When you stomp on it, its smooth right up to 5200rpm. Would a 87 & up ecu help it run better? Or is the idle issue maybe vaccum related? Have replaced all vaccum hoses during head swap. Has anyone had similar problem after head swap?
