2005 V6 Mustang Automatic shifting issue

I have a 2005 V6 Mustang with an automatic transmission. I've had it for almost two years, 25,000 miles on it, running like new. Just two months ago it started doing something strange. Once I start it up and start driving down the street, it will kind of hesitate on the shift from 2nd to 3rd, take a deep "breath"- rev about 500rpm more, then shift.
It does not do this with any other gear and stops doing it after driving for about 20 minutes! It doesn't matter if its a cold morning or a warm afternoon, just always after it's been sitting for bit.
About 6 months ago I had the transmission fluid changed by a trans shop and they just recently checked it to make sure it was full..it was. Does it matter that Ford didn't change it and use their fluid? I also was experimenting with a high-flo air hog air filter, but have switched back to a conventional one and it didn't make a difference with the issue. Any help? Thanks.
