Stutter or hiccup during shift after focus pumps and retune

Background:
I just switched from cobra pumps to twin focus pumps + wire mod, because I started running lean after installling longtubes in my blown GT. My peak boost did drop, indicating that I'm pushing more air through the engine, so I guess its feasible. The cobra pumps were running at 100% pump duty cycle. The focus pump, wire mod and retune fixed the problem.

I took the car out to the drag strip for the 1st time yesterday, and had problems in all of my runs. Right after I shift, there is a stutter or a hiccup. It occurs intermittently; sometimes after 1-2, sometimes 2-3, sometimes 3-4, and some hiccups are stronger than others. Nevertheless, my runs were screwed up -I definitely lost a few tenths or more because of this.


I don't notice this when shifting at low rpms -like on the street. But I do notice that if I suddenly jab the throttle at low rpms (without shifting), I can sometimes reproduce the hiccup.

Any ideas? Can this be corrected in the tune?
